She's actually surprised when she gets it. Sure, she knows she had to have gotten under Kirigiri's skin (there's probably another skeleton joke in here somewhere), but for her to respond, that's something new. And to respond in such a fashion, because the second Junko touches those flowers (yes, she got the symbolism and did it anyway), she probably recoiled from how gross they felt. And then despaired over it, because that's what she does.
Later on, the mail system will get even more of a workout because Kirigiri can expect another box with another note. This one's shaped different and a lot lighter. About the size of a box someone would put a bunch of roses in.
“Aw. Flowers for me? That's sweet. And here I thought you had a bone to pick with me!"
If she were the hoping type, she'd hope Kirigiri could hear Monokuma's laughter at the end of that statement.
"But you might want to see about getting your money back. These ones look like they've seen better days.”
